I clicked the download link and everything happens as it should.. until I go to my files and click on it. Then it wants me to choose an application to open it with. I don't know what I'm doing wrong.

It seems that the program was downloaded successfully but the user is having trouble opening it as they don't know which application to use. They should try right-clicking on the downloaded file and selecting "Open with" and then choosing the appropriate program to use for opening the file.
So, i recently downloaded the PBO manager to pack SQM files for my arma mission so i can send them to some friend. I downloaded it, I have the file, and im right clicking the file. Yet the option to repack, which im told there is!!! Does not show up. Is there something special I have to do, or does it just not do that anymore?

The most likely answer is that you installed the wrong version. When you download you will have the choice between a 64 or 86 variant. Most likely these days you will want the 64 variant. These correspond to whether you're running a 32bit(86) or 64bit(64) operating system. hope this helps!
